The online Sharp Truck instructions state to drill self tapping screws into wheel well lip and the picture displayed on web page shows a self tapping screw applied to the wheel well liner, which is correct and more secure?

You would need to use both locations. The screw in the wheel well liner is used to hold inside corner of the flap to the liner. There are also self tapping screws in the lip of the fender. If your truck has factory existing screws in the fender those can be used instead of the self tapping screws.
