I would like to know if the EGR OEM Look Fender Flares - Front & Rear Set would get in the way and prevent me from putting them on my truck because I already have the Gatorback Ford Mud Flaps on my truck? My truck is a 2016 F150 ford XL.

You would have to take the flaps off and install flares. Then reinstall the flaps. If you have the holes in the flaps for "without flares" those holes will have to be widened out to accommodate the width of the flares.
